Unused tags are still in tag list in settings

The list in Settings | Tags is driven by tags in use, so you can either delete tags there (or merge them) or simply stop using them.
If you're referring to Smart Lists that refer to certain tags, you will want to change them under Settings | Lists, where you can edit their criteria.
If you're still seeing any past tags, you may want to clear Chrome's cache.
