Windows mobile sync not complete

Do you have multiple categories on those tasks on your device? Since RTM can only have one list for a task, and MilkSync maps RTM's lists to Windows Mobile's categories, it will only take the first category that is used.
To make sure there's not something else going on, I'd suggest trying to synchronize all tasks first and, when you know everything's synchronizing correctly, to limit the lists that synchronize.

Thank you for your reply. These items do only have one category, I do use multiple categories though. If I sync everything one way (device to rtm) will it automatically delete items that I have deleted from my device (when I sync?)

Yes, tasks would be deleted on synchronization.
As mentioned in the FAQ: "If you delete tasks on your device and then synchronize with Remember The Milk, the tasks you deleted on your device will also be permanently deleted from your RTM account (and vice versa)."
RTM works just fine if you never delete any tasks, and if you're aiming for that mentality, you can set your Tasks on Windows Mobile to hide completed.
