Can I "hide" a list that I don't want to appear on the Iphone App?

Yes. Pretty much everything you do in your iPhone affects your online format and viceversa.

I don't know about a way to select certain elements so that they appear in your iPhone only. Anyone out there?

You could, I guess, archive a list you wanted to hide on the iPhone (https://www.rememberthemilk.com/help/answers/tasks/archivelist.rtm), and then use the include Archived:true operator. Oh, wait. It says the iPhone doesn't support that.
