The tags on the iPhone app are case-sensitive, and don't consolidate like they do on the web interface. This gives me problems when I try to use the 'Tags' view in the iPhone app, as tags 'foo' and 'Foo' each have their own section.

To reproduce:
Add tags 'foo' and 'Foo' for a todo on the iPhone app. Go to 'Tags' and see a separate section for each. Sync your todos with RTM. Notice that on the web interface, the todo only has the tag 'foo', but not 'Foo'. The iPhone still keeps both tags.

Just a little thing that's been bugging me; iPhone's auto-capitalization acts quirky sometimes.
